I have a a win 200 active directory domain but some of my computer are in seprate DNS domains that are managed but a Linux machine. Can Hyena be used to manage the machines in seprate DNS doamins?

You should be able to, but I would recommend do some experimenting to see if it will work.
You can go into Object Manager in File->Manage Object View and add them in as a Windows 2000 Domain object and enter in the ADSI path as LDAP://domain.com or whatever the path would be.
